"Especially" at the end like that could mean "he probably doesn't know much about physics or chemistry". It could also mean that he's not likely to know much about these particular two subjects. It could also, of course, mean what Olga suggested, that he doesn't know much about physics and even less about chemistry.

It would all depend on the intonation - I'm assuming it was a spoken sentence, because in writing one would probably be more precise.
