    I would prefer the second version, but with a comma instead of a dash:
    I hope you're doing well, despite (or: in spite of) the bad weather.

    To answer the OP's question: I'd use the second version:

    I hope you're doing well - despite the bad weather.

    Or maybe: ... the lousy weather notwithstanding.
