    it is nice working with you (now)
    it was nice working with you (then)
    it has been nice working with you (up-to-now)

    so if the working together is continuing, I would use the first example
    also possible: I am really enjoying working with you (now)
    I enjoy/like working with you (always: when we work together, I enjoy it)
